The nephews (who are both 10) love The Matrix and Reloaded so they'll no doubt want to watch it, much the missus' annoyance.
It's only when he does that mini-Smith explosion that he actually realises 'crap, maybe they're kicking my ass' and flies off.

See, I got a different perspective on that.
As far as Neo is concerned, he's The Daddy. He destroyed Smith in the first film. He's "off doing his Superman thing" a lot of the time and when the agents first appear in Reloaded, he's non-plussed and all "Hi boys" before one-handed fighting them and then "Ah, upgrades" when he doesn't smash them instantly.
He reckons that nobody/nothing can kick his ass anymore. Hell, he even reversed Smith's hack attempt with his fist/black oil attack thing.
So how can it hurt fighting 5 Smiths? What the hell, he could do with the fun because The Oracle's just been confusing him and making his sunglassy head hurt with questions and RED CANDY NOTHING LIKE THE PILLS IN THE FIRST FILM.
So he has a little scrap. Only more Smiths appear, he's fighting 30+ now but still managing so he'll carry on.
More Smiths turns up, he's starting to get a whupping now and has to use a pole to bash them.
Even more show up and he gets piled on, "Bullet-time Balls to this" he thinks and flies away, realising Smith has grown in his abilities and he can't simply defeat him again, he looks shocked and confused (more so than usual) when Morpheus says "So there are more of them?" "Yes. A lot more" "How?" "I don't know".
Looks like Neo isn't Superleethackerman anymore, and it all goes downhill for him from there.

In the previous scene Neo meets Seraph and they have a fight, because Seraph claims "you do not truly know someone until you fight them" and he wanted to make sure that Neo was the one. An excuse for some scrapping it is, hmmm, but it also provides a reason to why Neo stays to fight the altered Smith(s). He wants to find out what the hell has happened to him and test out both his own capabilities and also Smith's.
There, I've now made the film 13% better for everyone.

Yeah, I'd have to agree. His little speeches are quite easily some of the best dialogue I've ever heard in any film.
"I'd like to share a revelation that I've had during my time here. It came to me when I tried to classify your species. I realized that you're not actually mammals. Every mammal on this planet instinctively develops a natural equilibrium with the surrounding environment, but you humans do not. You move to an area, and you multiply, and multiply, until every natural resource is consumed. The only way you can survive is to spread to another area. There is another organism on this planet that follows the same pattern. A virus. Human beings are a disease, a cancer of this planet, you are a plague, and we are the cure."
