Most distubing scene from an animated film is Watership Down, where the rabbits' warren is being filled in and they're suffocating to death. Incidentally, Watership Down is also one of the most moving films I've seen.

Other distubing scenes from films have already been mentioned. Scenes from American History X, Schindler's List, and The Texas Chain Saw Massacre make your blood run cold. The scene in Scum where the boy who was raped cutting into himself underneath his sheet, was horrifying to watch.
