Which makes sense, only those who wanted to be free would be set free after Revolutions, and, as seen in the first movie, some like Cypher will choose the Matrix. There is a certain irony in that line at the end of the movie that only those who want to be set free will be, because the architect knows not all people want to be free.

Yep. Simply because it looks ever more likely that there will be another sequel. In fact it was discussed with some members of the cast.
