Mario's Invincibility only affects things that take hits - the Scorpion tank doesn't. So if MC is inside it, how does anything go "plock" ? ;-)

Again - Use the Banshee, it has much better handling than Fox's Arwing.

No problem, a grenade or two will soon clear away Pikmin, just like it does against the Flood. ;-)

The shield takes hits for Master Cheif, right?
Well in the Mario games, any enemy that used to take multiple hits would be instantly smacked off the screen with a "PLOCK!" whenever an invincible Mario (or Luigi), hit them.
As for Samus, she'd rip MC and you KNOW it.
He probably wouldn't mind so long as she used her "screw attack"! ;-D

Sure, invincibility stars run out, but not before MC's run out of ammo, or Mario's gone and jumped on him (he destroys every enemy he touches while he's invincible).
He'd run into Master Chief and his squad and knock them out one by one, "plock" by "plock", and after the eigth one, he'd get an extra life! :-)
As for Samus, yes, she CAN do the work for you on Metroid Prime if you're REALLY that bad, but she lets you aim if you want to.
Anyway, seeing as she has bigger guns than MC, she's faster, more mobile, can jump over all sorts and has stronger armour, I don't think MS's trigger happy mascot would stand a chance against her.

If MC gets to use his guns, then it's only fair that Mario get's his item of choice - the invincibilty star.
You see, Mr Realistic can't do things like that, and by being confined the the limitations of OUR reality, can't hope to compete with Mario.
Sure, he can shoot a gun, but ANYONE can do that (even Mario can use a gun in Smash Brothers, only he's so rock solid that he doesn't need to! :-P)
Besides, Samus is a better gunner than MC ANYWAY! :-P
