**POSSIBLE EPISODE 2 SPOILERS !!!**

Ok, basically Palpatine (The future emporer) has had this Clone army created. At the same time he needed a reason to get the clones out as under normal circumstances, the Republic would never let him have the army. He gets his apprentice Count Dooku to use people like the Trade Federation to form a big joint army to fight against the Republic. The Trade Federation don't see their being used and go along with it. This threat scares the Republic into supporting Palpatine's request for the clone army to be put out under his command.

Once the war is started, Count Dooku has done his job and returns to Palpatine. Palpatine now has his army and knowone can argue with him as he controls the clones. These clones will become the StormTroopers.
You also see the early versions of the StarDestroyers and AT-AT's.

Palpatine also sees how powerful Anakin is and is manipulating him towards the Dark Side by boosting his ego. Soon he'll have another apprentice and the Republic is now powerless to go against him.

We'll have to wait and see if they do in Episode 3. I don't think the Trade Federation will steal them. Unless the Trade Federation becomes the Empire, which is possible (I don't read the books, see).

But they may take them to replace the droid army. After all, there was no droid army from Episode 4 onwards.

No there weren't, it was the clone army.

Looked suspiciously like Stormtroopers, but they weren't them. Not in name, anyway. And they fought for the Jedi.

Though they surely will become Stormtroopers.
