Personally, after only 2 hours of play, I've reached phenandra, with three energy tanks, and 20 missiles.
I think I have about 60, and I just entered the Phazon mines, so it'll only take a minute to get back there...

In the Chozo Ruins, make sure you have at least 60 missiles.
If you don't already have it, you should get the Wavebuster now.
After you've finished the business in Phendrena that is.
Y'know, charge by holding down A then fire with Y thingy.
And seeing as there is no multi-missile launcher, I'm going to assume you're talking about the Ice Spreader?
I must have missed so many missiles.

(Only accessible by completing the GBA game `Metroid Fusion`, and then linking it up to the GC game.)
Oh, and I haven't really played this much, but I'm nearing the end of the Chozo Ruins, with about 20-missiles, the Bomb-Ball-thing, Charge-Blast, and... Not a lot else, really.
But I'm loving this game!
It's just like Zelda - only set in the future, in space, with guns...!!
I'm gonna convince everyone I can to go out and buy a 'Cube, with this game, for as low as price as possible. :)
