I can only seem to have a maximum of 200 rupees at one time. Natbuc thinks that he has certainly had more than that. It just seems stupid because the bombs cost way more than that.

You cannot buy the bombs until after you retrieve them from the pirates.
You need to visit the great fairies to upgrade your money bag, first to 1000 and then to 5000.
