I can only seem to have a maximum of 200 rupees at one time. Natbuc thinks that he has certainly had more than that. It just seems stupid because the bombs cost way more than that.

Does this happen to anyone else?

Anyone have a clue what I can do?

There's a wooden ledge yeah? With a stack of rocks on it so you can;t shimmy across yeah? Well instead of shimmying, just walk onto the ledge, fall off so that he grabs the wooden ledge, then you can go across using your hands.

There IS a bomb flower nearby.

Well I'm stuck in the Dragon's roost dungeon, I've come outside onto the cliffs, past the bird you kill, over the bridge. There's a nasty great rock in my way and no bombs. And Tingle refuses to bomb it for me, however nice I ask..

Look for Tingle Isle and then it's simple to find the fairy islands.

If you decided to go sailing a bit instead of just following where the boat says you can come across a fairy island...
