Nintendo have nothing to do with the production or distribution of games that aren't their own.
They produce the special discs, but Skies is the only GC game that is in short supply, so it isn't like they havne't got enough. Every single other game is easily avaliable, including the rest of Sega's games.
Fact is, Sega don't beleive it will sell well, they didn't on the DC and they don't on the GC, hence a very small amount were produced.
Now to see if they are lying gets or holders of a secret stash...

Practical Magic, Nintendo do have a part to play in all GameCube games, just as Microsoft do Xbox and Sony do Playstation 2. However, in third party games it is a very small part.
If you really want to know why Skies of Arcadia Legends for the GameCube has been so poorly distributed, I suggest you contact this address:

That's the address to the right of, "Distributed by"
It also says "Distributed by Infogrames." right above the words, "ASSEMBLED IN GERMANY" and below "Published by SEGA corporation."
Nintendo had nothing to do with the game's distribution. Infogrames did.
