Did you watch the whole thing? chances are they explained it.

Odds on they meant only used a third of the brain for concious thought, which means they were talking about the cortex. The rest of the brain is used for lots of different stuff - unconcious reactions, metabolic support, stuff like that.

But, yeah, what he said. Were you watching, heard that comment about the brain and sprung from your chair, full of academic zeal, wanting to know the answers? While you were doing this, the narrator goes on to say "The other two-thirds are made of cotton" or something similiar.
