You meet her in the forests on the world map (random battles occur and she turns up). I'm pretty sure you can get her at any stage of the game as well.

After you pass through the cave (the one with the marsh and the snake-thing on one side) there's some forest.
Go in it and get into a fight - Yuffie will appear - she's called 'Mystery Ninja' I think.
If you beat her you end up on a screen - you have to answer her quesitons in exactly the right way (and DON"T save!) then she'll join you.
