My 3:
1) NiGHTS! Possibly the most original game ever, the sequal would be longer, have a proper 2 player mode, and, to make it completely revolutionary, allow true 3d flight, and not put you on rails.
2) Mario Cart (SNES)- now, I know there was Mario Cart 64, but that was no where near as good as the SNES verions... tracks like rainbow road lost the plot of having no sides! I want to see a true sequal with the same style of gameplay, and more levels!
3) Starfox: The N64 version was merely a remake of the SNES one... I want a whole set of levels where you fly and shoot in an old school shooting Space Harrier style... Oh, and the new Rare version ASWELL!

I think you can find ROMs of it on the net... I know you can get ROMs of the second F-Zero game on the Snes.

Anyway, the Mario Kart on GBA is supposedly the best mix of the Snes style gameplay, and the N64 style, and even has some (if not all?) of the Snes versions tracks.
And starfox? I think we should see a prequel when you control Foxes father... (well everyone is doing prequels now...)
Anyway, Lylatwars was a sequel and added to the gameplay, but maybe didn't have the same 'feel'. the original had a very difficult edge to it, and felt more arcadey. Lylatwars was less arcadey and more ... um... dunno... something anyway.
the three I would LOVE to see!!!
1) A gunstar heroes sequel! (gunstar heroes on the Megadrive...? Anyone remember that? A classic!)
2) A 2D sequel to Mario (no not a Wario game!)
3) er... difficult choice this... hmm.. a Half-Life sequel? Or a sequel to Earthbound!!! Or the next Secret of Mana game! err... Can't choose now, too many games I want to see updates of!
