More Levels, more detailed environments, co-op play, no installation worries, no bugs, great control pad etc etc.
The Gamecube version came out afterwards, it has new levels, improved AI, textures, bugs fixed etc.
I know the GC version is newer, but surely there are patches by now for the bugs?
I just don't like using a controller for that sort of game.

Tiltawhirl posted a huge list with all the improvments in the GC version, it was well over 30 things.

Read the post, it seems the main improvements are better AI, frame rate, draw distance, and a few control improvements (character response time, speed of movement etc.).
There are indeed a lot of improvements, and it makes the Gamecube version sound very appealing, so it might be worth the extra cash and persevering with a control pad as opposed to mouse.
At the same time, some things I've read when trying to compare them have put me off the game slightly, so what's out at the minute that would be a better choice?
(No Skies, Zelda or Metorid for me though)

i wouldnt say the textures and framerate is superb....
