There's seemingly at least one secret on each level. So far the thing's that have been found are....
Aqaurius - Stand halfway up the stairs that go up onto the balcony in the pirate room. You should find there's a boost up trigger, boost your friend up and he'll be on an invisible platform. Jump down and you'll find suddenly a load of massive Finding Nemo style fish are swimming all around the room.
Factory - Climb one of the really high girders in the main hall and suddenly the corridors in the level become some funky ass disco complete with flashing lights, confetti and pumping tunes.
They don't really do anything of any use but it's pretty cool that Ubi have included stuff like this. Could be quite amusing seeing the reactions of players who are new to the game if you act like nothing happened.
Supposedly amongst other things there's supposed to be a ghost on the Orphanage, god knows how you find it though.
