In the episode where Grandpa recounts his day as a member of the "Hellfish" and goes to find the hidden paintings, you may recall he steals/borrows Flanders' boat. When he is sawing through the chain holding the boat to the mooring, Ned pops his head out from a window in the front of the boat and says "Hey stranger couldnt help noticing you stealing my boat there..."
So the boat is "Acquired", but later then the boat is show, it's an entirely different boat, it's a speedboat style boat, not a cruiser, with no "inside" bit, not a roof.

I think Flanders' boat was destroyed. Abe and Bart then got onto Burns' speedboat somehow: I think it involved waterskiing or something similar. I know for sure that Burns wanted to shoot them but Smithers persuaded him not to.
