I think that this depends on what type of film it is. If the genre is horror then FX add to the general atmosphere of the film but they do not make it better. Hollow Man is a prime example of this. The plot is very good but it runs out of steam half way through and the director trys to keep the audience interested using VERY special FX. In Hollow Mans case it worked, but there are other movies where it doesn't.
Would MI:2 or indeed MI:1 been as enjoyable without all the stunts? Well no actually I don't think they would.
The Matrix on the other hand would have been great even without the weird "super slow motion" fight scene. Or indeed any of the fight scenes with really decent special effects. The thing that I think this boild down to is that it's the plot and the acting that matter. You can't keep an audience gripped using only special FX.
Some of the best films I've seen in recent times like Lock Stock Two Smoking Barrels and Snatch have barely any FX and use just a very good and involving plot to keep going.
