Yeah this was my first though, but (as with an msn conversation) if you open the thing running and minimise it again it takes it that no new actions have been made within the programme and it will stop flashing.But not for me *fumes*

There is probably a way of getting rid of it, though. An tick box on highlighted programs, maybe.
By the way, what it usually is that the program has "done" something while it has been minimised, so for example a web page which was loading has finished jsut after you press the minimize button.
