Rooney twisted awkwardly in a challenge with Rangers' Bob Malcolm during Everton's 3-2 win at Ibrox on Saturday before being stretchered off.
He had an X-ray on Saturday night which eased fears of a break but an MR scan on Sunday morning confirmed that ligament damage had been sustained.
Everton physiotherapist Mick Rathbone said: "He will return to see a specialist in 12 days time and we anticipate that he will be out for around four weeks."
As well as being ruled out of Everton's opening Premiership fixtures, Rooney will miss England's friendly with Croatia at Portman Road on August 20.
