... I just thought about how now the Big Show is the WWE Champion, shouldn't he be allowed onto RAW now???
As far as I remember, it was Brock Lesner who Steph signed to only appear on SmackDown, no the actual WWE Championship!!
Meaning Big Show should be free to appear on RAW, right?? or did I miss something?

That's what I got a bit lost at, I mean sure, Steph can sign Brock, and at the time he was the champ, but I wouldn't have thought she'd have the power to sign the actual title.

Nope, it was the title and Brock that was Smackdown exclusive. The official reason for two World titles is:
Brock won the Undisputed title and then Steph announced that the Undisputed champion would be Smackdown exclusive. The title was then in 'dispute' and Raw made their own World title.
