At the moment we only support Adsense and some Paypal Javascript on Instant Sites. This is because the WYSIWYG Editor strips out any other Javascript as it is considered a security risk.
We will be looking at this in the future to see if a plugin for the editor can be created that allows you to add Javascript without interfering with the Instant Sites Admin or the editor.
