Right.
That General dude, Thade, was it? He gets trapped in the forcefield thing at the end.
Then, somehow, there's a statue of General Thade instead of Abe Lincon... or however you spell his name, and they're all monkeys.
And at the start, there's a distress call with what looks like Thade in a ship, just as that Mark bloke goes through the wormhole.
So... err...
Is the world where that Mark bloke lands at the end in the future, or the past... and... err...
Any ideas about what the hell Tim was on? Apart from drugs?
If he went back in time, he would have been there from day one.. after which I don't want to even try thinking about as it is known to hurt your brain.
I am not here to discuss whether time travel is possible. But I'm from the future so I know it is. You are all in grave danger unless I win gameaday er... tomorrow. So remember that - don't post or the world ends!! (*I think they fell for it :P*)

Ok here is my theory. If you look really really really closely at the end where the Gibbon (the one who sells stuff like aspirin and humans originally) is looking through Walhberg's spaceship for stuff, we can see him pocket something... I reckon this is a manual of how to space travel.
Thade was not dead at the end. Surely someone would still like him? Not everyone is going to hate him. So as a result he is freed. He starts a reign of terror on the monkeys, finds the manual and makes a spaceship. He flies into the storm and comes out near Earth, assuming this is where Walhberg came from he flies in with some minions. He steals the humans technology and takes over the world and frees the monkeys, - not sure how but he does.
I like unclear endings, they make you think, and no doubt if Burton decides to do Planet of the Apes 2 he will explain this. Until then, try and make sense of it.
So why are there humans on the planet when they apes are all walky and talky?
And at the end, it was a different dimension he went into, wasn't it? Society had gone the same way as humans but apes had been in charge.
And who else thought Mark Wahlberg looked like a monkey? Scary since he didn't have any make-up on.
