Well here are the details:
A seperate disc, much like Silent Hill 2 that contains the following treats for you
Stealth Deathmatch:
You are invisible and have to fight every single guard encountered throughout the game, in a big tournament of death.
A bit like Jean Claude Van Dammit does, but with no crippled brother to provide motivation for you.
And you are armed only with the empty tube from a biro and some bits of eraser.
Hideo says this is "buggeringly difficult"
A Casting Theatre:
Where you are able to change the appearance of your characters.
A bit like the create-a-wrestler, but you are not able to give Snake massive boobs and a tiny head.
And that means you cannot create "Big Gay Rock" in stillettos and a woman's mouth and those skimpy little green bikini briefs that, if you make the colour fleshy, gives Big Gay Rock the appearance of an anatomically impaired Ken doll.
Upside Down Mode:
Upon completion of the game for the 7th time (after unlocking a Tuxedo, a clown outfit, a stealth bandana, unlimited ammo and a nice Gimp outfit), you can play the entire game but upside down.
And the reversal of the game means gravity plays an important part, as you can punch your enemies and watch them fall up to 20ft into the sky.
No Cut-Scene Mode:
After recieving numerous complaints from NTSC gamers, you can now play through the game without triggering a cut-scene with every 3rd step forward.
Hideo Kojima said "This is for those gamers that want to skip the story and just shoot guards in the butt with tranq guns and drag them about like big people-wheelbarrows making go-kart noises with their mouth."
Boss Battle Mode:
Where you are able to import the face of your boss from work, and proceed to shoot them, beat them up or drag them about by their feet screaming "You are not my superior. You may be my boss but no man on this planet is my superior".
You are also able to unlock special "Snake Goes Postal" mode where you are able to unload round after round into that muppet that keeps ringing you on the CODEC and telling stuff you already knew.

And some out-takes, which show Snake walking into doorways, dropping his gun and farting whilst hiding in a locker, making the searching henchmen giggle like girls and fall on the floor.
