This question has bugged me for ages and I still haven't got an answer. If Samus is now part metroid, after taking the Metroid vaccine and having her genetic makeup changed. Why does the very large (Omega?) Metroid at the end see her as an enemy and attack her. If she's part metroid, wouldn't the Metroid see her as a friend?

Because she's also part X-parasite with all of those upgrades absorbed. and Metroids are territorial, this one was irrebular and attavked all.
Phazon? Plus I didn't notice anything fused to the Metroid or Space Pirates, and ANYWAY thy weren't space pirates they were X parasite-clones, which is why they attack you.
Notice what the Metroid is fused with.
Also notice that fused space pirates attacked other pirates.
