Personally, I like the idea of Virii, because I couldnt see how agents could fight Neo with his "superhero" stature he attained at the end of the 1st one.
Infecting him makes sense.

That does sound awesome! Especially since The Matrix is one of my favourite films.
I have a couple pieces of info to add to that;
Jada Pinkett Smith's character is called Niobi in the Matrix 2 & 3, so it looks like she'll be in the remaining two films.
The Virii look pretty neat, they've got silver dread-locks and they sport silver trenchcoats similar to Morpheus'

Ok, if you don’t want to know the basic plot to the 2nd Matrix movie, don’t read any further.

The film starts with Neo talking to The Oracle and she warns him that there is trouble ahead and that people will have to be very strong in the coming days.
Neo has no idea what she means, but trusts her since her last predictions came true.
Shortly after leaving The Oracle, Neo is attacked by agents. Instead of the usual Agents we know from the 1st movie, these are Virii (this scene involves lots of Zero G fighting). These Virii are created by the agents and differ in that they can affect the Matrix substantially, creating things as they wish, just as Neo can. And they also have the ability to infect the Matrix so that it begins to collapse as time goes on.
The Virii manage to infect Neo and is booted from the Matrix, where he is unable to re-enter until the virus is stopped.
Neo has to find a way to hack into the Matrix in the real world as a normal person, which is the point he gains the help of Morpheus’ girlfriend (Jada Pinkett Smith) and other members of Zion.
Whilst Neo is locked out, Trinity and Morpheus are trapped inside because of the infected hard-line and they have to fend off agents and virii whilst Neo has to contend with Sentinels and new robots outside of the Matrix.
The Virii become so powerful, developing their own AI that they act independently of the agent’s command and continue to infect the Matrix with the intent of destroying it totally, wiping out Neo, Trinity, Morpheus and even the agents.
Neo manages to get back into the mainframe and re-enter the Matrix, battling agents, Virii and all manner of foes, whilst all around him the Matrix slowly is falling apart from the Virii.
The Virii are a lot more powerful than agents, do not care about the state of the matrix and, like viruses, have the ability to multiply themselves over and over again, involving a scene with Neo battling 100+ Virii disguised at Agent Smith.

That’s the basic plot, without giving away too much of what happens, the effects and plot twists and, especially, how this one ends.
The Virii apparently, are dressed all in silver with dreadlocks and basically run rampant.
Personally, I think this is going to rock BIG TIME.
