Nintendo's were good, but Rare's were better.
Donkey Kong Country's music was advanced as the graphics in those 16bit days. Jet Force Gemini was the ultimate in cinema wannabe atmosphere and don't even get me started on Conker (which won awards I think).

The rest I can remember are all from SoA, not Legends though, they stuffed it all up.

The Banjo Kazooie theme in the main hub. Wonderful.
Shadowman used music wonderfully, as did Metroid Prime.

Nintendo always make great soundtracks. Zelda, Mario.. to the craziness of Totateke in Animal Crossing. Tal Tal Mountains from Link's Awakening seems a rather geeky choice (gotta love the original GameBoy's sound quality :D), but Termina Field from Majora's Mask and the Wind Waker music was all good. Oh, and Peach's Rainbow Slide from Mario 64 :D
Gotta love the Rainbow Ride music as well.
