What NTSC games doesn't it run (if any)?

F-Zero (US) also works.

I know for sure that all the game below work fine with a Freeloader v1.06

Super Monkey Ball 2
Pac Man World 2 ( +Pac Man Vs.)
Animal Crossing
Resident Evil
Resident Evil 4

Depends on the version of Freeloader.

I have had an import copy of Animal Crossing for coming up to a year now that I've yet to play. The first Freeloader disk I got was dud, and the second lets me hear sound but I get no graphics past the the Nintendo logo :<

I have successfully booted the following:

Pikmin 2
Animal Crossing
Wario Ware (JAP)
Sonic Adventure 2 (JAP)
Luigi's Mansion
Star Wars Rogue Leader/Rebel Strike (the US Launch one, can't remember which)
Pikmin
Super Smash Brothers Melee
Super Mario Sunshine

As you can see, a lot of older titles, but it was a long time ago :D

I also know that ToS, MGS:TS and Harvest Moon (all US) all work.

As far as I know most of the NTSC games run without any problem at all. Tis the Jap ones that tend to mess up a bit. I'm sure if you have a look on the import forum on Cube-Europe, there's plenty of threads asking the same thing. So you might find out some stuff from there. As I remember there was also a huge list compiled by someone over there, but i dont think it's up any more. Plenty of us on here have imported games. So if you're looking at something specific one of us might be able to help.
