Mine are WHole Lotta Love by Led Zeppelin and the bass part of the intro to Sweet Child of mine. Everyone likes the guitar part to this and the bass is usually overlooked.
The bass in that is amazing.

Both are great on their guitars individualy, but, together, they really are something else - which is why Frusciante was allowed to join the band as an 18-year-old (some years younger than the rest) in the wake of Hillel Slovak's death. And it's also why they took him back, I'd suppose, after Dave Navarro's short 'stint' with the band.
You can only get so-much of it from their CDs though. Really, you need to go and see them live to get the best.
...Or, at the very least, download some live tracks from KaZaA and buy some Live! DVDs (I strongly reccomend Off the Map).

Favourite riff is harder, maybe Hanger 18 by Megadeth. Also, whilst not technically a riff, the lead part of the intro to Sanitarium by Metallica. I suppose it's a solo really but it's slow and full of feeling (especially when you play it yourself, it's all like, whoa). Yes, I am aware how stupid you may think that sounds.
